Unless this has been patched, they do count towards the progress of the Riddler mission. It unlocks the Riddler hostage missions. The more you collect the more hostage missions and thus achievements become available. Over the past few days, I decided to do something dumb: collect all Riddler trophies in Batman: Arkham Knight.
